Hotel Gracery Shinjuku
The location for Hotel Gracery was very convenient. You are walking distance to the subway and to places of interest. The comfort double room is small so I would definitely get at comfort twin room for more room. I would definitely request more pillows and blanket.

Shinagawa Prince Hotel
Clean room, spacious for Japanese standards. Closest Shinagawa train station, which is very accessible for tourist, especially if you have large luggages. They also have Yamato on the second floor if you want to transfer your luggage from one prefecture to another.
